A single Replicator survived the crash of Thor's ship on Earth, takes over a Russian submarine and begins making more Replicators. Carter goes with Thor to the Asgard homeworld to come up with a plan to stop an incoming Replicator attack.

Stargate Command is contacted by a race in the middle of a world war who request help. Discovering that they have more advanced technology, they are willing to trade it in exchange for fuel for their reactors but they appear to be hiding a dark secret about the war.

Shaun'auc, an old friend of Teal'c's, comes to Earth asking for help in contacting the Tok'ra as she has been communicating with her symbiote and has turned them against the Goa'uld. Her life is in danger as the symbiote is past maturity and the two will soon die.

When an SG team member attempts to kill the Supreme High Councilor of the Tok'ra, it is discovered that the Goa'uld are attempting to stop the alliance between the Tau'ri and the Tok'ra and have brainwashed SG team members to kill leaders on both sides.

After discovering some Ancient ruins on another planet and meeting an archaeologist studying them, O'Neill and Teal'c find themselves reliving the same 10 hours over and over and in order to break the loop they have to decipher the symbols on the ruins.

When the Stargate stops working, it is discovered that the Russians recovered the original Stargate from the bottom of the Pacific and have begun their own Stargate program. SG-1 are taken to the facility to find everyone dead and the Stargate stuck open.

While on a dig on another world, Jackson is kidnapped by an Unas, learning that the Unas are much more complex than they thought and he tries to communicate with him. SG-1 go after him but discover that the planet is home to a number of Goa'uld, living in the planets water bodies.

After transporting the Enkarans to a new world where they can survive, SG-1 discover a huge ship is terraforming the planet and the Enkarans will not be able to survive in the new atmosphere. A spokesperson from the ship informs them that the ship is the last hope for a dead civilization to live again.

SG-1 find themselves working in an underground power plant on a planet in the middle of an ice age with no memories of their former lives. After strange dreams they get together to find out what is happening and determine who they really are.

A man contacts the SGC claiming that he is from another planet and that he knows about the Stargate. SG-1 go to investigate him but do not believe his story. During their investigation, Carter and Daniel are kidnapped by people also trying to find out more about this man.

O'Neill and Teal'c test pilot the X-301, a hybrid vessel designed for battle with the Goa'uld. The test goes wrong when they lose control of the ship and it begins to fly out into space. A message from Apophis is played to them telling them that they will die in the cold of space.

Jackson goes to the funeral of his old archaeology professor and meets up with two of his former colleagues. While looking at their work he find a canopic jar with Goa'uld writing on it and after opening it they find a dead Goa'uld inside. Another similar jar that was being examined has gone missing.

While Teal'c is offworld, the rest of SG-1 join Jacob Carter in reprogramming an advanced mine to cause a war between Apophis and Heru'ur who are poised to form an alliance against the System Lords. Teal'c is captured and tortured and presented as a present to Apophis.

Hammond announces he is retiring and the SGC gets a new commander that dismantles SG-1 and has Carter work on a new Naquadah bomb. O'Neill learns that Hammond was blackmailed into retirement and has to get Maybourne out of jail to get his help in finding those responsible.

In an alternate future, Earth is part of the Aschen Confederation and the Stargate is public knowledge. SG-1 discover that their allies, the Aschen, are harboring a dark plan for Earth and their only option is to stop it from ever happening is by sending a message back in time.

SG-1 are called to Abydos where they meet the son of Sha're, the Harcesis Shifu. Taking him back to Earth to try to learn from the Goa'uld genetic memory he possess, he gives Jackson a dream that shows him what would happen if that knowledge is used.

When a member of SG-5 kills themselves it is discovered that the team and Jackson are suffering from a strange disorder. SG-1 goes to investigate the planet they were on and become similarly affected. They discover a mesmerizing hologram of light and a young boy who lives there alone.

O'Neill and Teal'c are sent to a moon where a research outpost had been established and butt heads with the head scientists. Carter gives a lecture at the Air Force Academy and meets a bright, young cadet who may be a good fit the SGC. She takes the cadet to the research outpost but they are soon attacked by energy creatures.

The SGC sends a MALP to a planet only for a signal to be sent back that overloads their computers and causes them to explode. While repairing the damage, they find that a digital entity has entered the base computer and has begun to build the means to survive being deleted.

The People of Juna, who were freed from Heru'ur' control but then after conquered by Cronus captured SG-1 who were behind their rebellion and Cronus arrives to have them executed, only to find they are not SG-1 but synthetic duplicates. The real SG-1 arrive to rescue their doppelgangers.

With a newly captured Goa'uld mothership, SG-1 work to help the Tok'ra move to a new planet but when Apophis learns of their location, he brings his fleet to the planet. A plan is developed to blow up the local star and take out Apophis and his fleet.
