SG-1 head to find the Lost City to recover weapons to fight Anubis but instead find Daniel Jackson, returned to human form and with no memories of who he is. As Anubis is quickly conquering the System Lords, a plan is developed to lure him in and destroy his super weapon.

After downloading Jonas' mind, Anubis heads to Langara to obtain Naquadria to power his ships weapons. SG-1 head there to help as Teal'c convinces Yu's First Prime to pledge Yu's forces to fight for Ba'al in order to take down Anubis.

O'Neill comes to the SGC having reverse aged 30 years overnight and discovers that an Asgard was responsible. As he tries to adjust to this change they learn that he is dying and they soon discover that he is in fact a clone and the Asgard responsible has been doing it for decades.

Teal'c is injured and has to go through a long recovery that makes him doubt his strength. Jackson begins to remember a memory from when he was ascended where he witnessed Bra'tac and Rya'c being captured. They head out to rescue them from a Jaffa work camp.

SG-1 visit a world with a toxic atmosphere but find a dome filled with a lush garden and a community of people living within. After people begin disappearing and others claim to have no knowledge of them, they discover that the people are being manipulated through the neural links they wear.

While exploring a crash spaceship, SG-1 are knocked out and awaken to find that Jackson is now sharing his mind with a number of different consciousnesses. Returning to the planet for clues, they find a man from the ship who also shares his mind with many others.

An offworld mining operation is attacked by some local Unas and Jackson brings Chaka to help with negotiations. Wanting the Naquadah on the planet, the mining camp leader is authorized to fight back if necessary and Jackson learns that there are far more Unas on the planet than first believed.

Warrick Finn comes to the SGC and invites Carter to take place in the Loop of Kon Garat, a race in his home system. Their ship is sabotaged along with many others in the race. O'Neill and Jackson negotiate as Teal'c works to uncover who sabotaged the ships.

Dr. Jay Felger comes up with a virus to disable a specific Stargate and Carter joins him to create it. After testing it out they learn that other Stargates have stopped working and soon the entire network is offline. Carter and Felger head to a Goa'uld world to undo the damage.

SG-1 are saved by a group of female Jaffa who ask for an alliance to help them resist the Goa'uld Moloc who has declared all female Jaffa born in his empire to be sacrificed. They offer these Jaffa Tretonin to get them to stop having to rely on raids to obtain symbiotes.

Anubis begins using a new super soldier to take out minor Goa'ud and absorb their forces into his own. Examining one of these soldiers reveal Anubis used an Ancient device to create them and Jackson and Dr. Lee head to Honduras to find the original device.

O'Neill head to rescue Jackson and Lee who have been captured by rebel forces in Honduras as Carter and Teal'c head to Anubis' hidden base to learn more about the super soldiers. The rebel leader activates the Ancient device which reanimates a recently killed man.

While taking the Prometheus back to Earth, the ship is attacked by an alien vessel and Carter ends up being knocked out. She wakes up to find the crew all gone and the ship stuck in a corrosive nebula. She begins to hallucinate her fellow SG-1 team members and a little girl.

Jonas Quinn comes to the SGC after discovering that a vein of Naquadria under his planet is expanding and will lead to a massive explosion that will make the planet uninhabitable. They use a massive drilling vehicle to get down in order to stop its spread.

Carter begins dating Pete Shanahan, a cop, while Jackson begins to have dreams about Sarah Gardner. After realizing that his dreams may in fact be Osiris attempting to access knowledge on the Lost City, a trap is set to capture them and Pete follows Carter there.

Carter and Jacob have almost completed work on a weapon that can stop Anubis' Kull Warriors when several of them attack the Alpha Site. The rest of SG-1 go to help find Carter who is running from one of the warriors as Hammond tries to stop the alliance with the Tok'ra from breaking down.

A film crew is sent by the President to the SGC to create a documentary on the Stargate Program and begin interviewing SGC personnel much to their apprehension. SG-13 are trapped offworld by a Goa'uld attack and SG-1 head to rescue them.

SG-13 is rescued but a death occurs among the rescue teams in the operation. The film crew continues to probe into the program and attempt to learn who has been killed. The SGC is interrogated by an NID official about rescue mission and the death.

SG-1 come to Los Angeles where the NID has uncovered a Rogue NID operation that ended up with almost all of them dead. A number of genetic experiments had been undertaken and a young woman is being held there. Things get worse when they discover a Goa'uld bomb.

Henry Hayes is elected as the new President of the United States and is informed about the Stargate Program. His Vice President Robert Kinsey and Richard Woolsey make a case for new leadership being installed at the SGC while the Chairman of the Joint Chiefs argues for Hammond.

Discovering another Repository of Knowledge, SG-1 attempt to extract it but when they come under attack from Anubis, O'Neill again has it downloaded into his mind. As he attempts to learn the location of the Lost City, a new commander, Dr. Elizabeth Weir, is installed at the SGC.

Following a lead on the Lost City, SG-1 heads out to locate it only to discover that it is in fact located on Earth under the ice of Antarctica. Anubis comes to Earth with a fleet of ships to stop them from using the Ancient weapons.
