When Icarus Base is poised to dial the Ninth Chevron, the Lucian Alliance attack and cause the planet's core to become unstable. Personnel from the base have no choice but to evacuate through the Stargate to the Ninth Chevron address and find themselves on the Ancient ship Destiny.

With life support shutting down and the little air on the ship being sucked out a damaged area, the Destiny expedition rush to find a solution. Senator Alan Armstrong takes it upon himself to seal the shuttle to try to save everyone else aboard.

A team goes through the Stargate to a desert planet to try to find a material to use in the life support on Destiny. Finding nothing of use, the team separates but half of them want to dial another planet to find a safe world to evacuate.

Destiny drops out of FTL, loses its main power and the entire ship goes dark. They soon discover that the ship is going to make an aerobraking maneuver around a gas giant and will bring them in range of a potentially habitable planet to evacuate to in order to survive.

As Destiny has lost all power and is found to be headed directly for a star, a lottery is held to determine who will be able to board the shuttle. The others remain aboard to await their deaths while the shuttle to make it to a nearby habitable planet.

With water supplies running low, Young and Scott go to a frozen planet to harvest ice and Scott becomes trapped in a crevasse during an earthquake. Aboard the ship, a cloud creature encountered by Scott, is found aboard and has been consuming their water.

A plan is developed to dial Earth from Destiny when it recharges in a star and many express concern it could overload the ship and destroy it. Telford is given command of the ship while Young swaps with him to Earth, Chloe and Eli visit family back home.

In an alternate timeline, the crew of the Destiny discover a Kino on a planet that shows alternate versions of themselves infected with a disease and attacked by strange creatures. When people begin getting sick on the ship, a team goes to the planet to find a cure.

As those aboard Destiny try to settle in, TJ begins running psych evaluations on everyone. Scott and Wray return to Earth and Scott learns he has a son. A neural interface chair is found aboard the ship and Rush wants to use it to unlock the ship.

After Sgt. Spencer is found dead but the weapon used is missing, a search is conducted and the gun is found in Young's quarters. A hearing is held by Wray and Chloe to go over evidence to try to determine if Young was responsible.

Young uses the communication stones to report to Earth but instead finds himself in an alien body on an alien spaceship. Soon an alien ship arrives at Destiny's location and launches fighters. One of the fighters cuts into the ship and takes Chloe.

A group of civilians take control over part of Destiny and demand the military fall under civilian control. As the military moves to take back the ship, alien ships arrive and begin firing on Destiny. Rush reveals he has a tracking device inside him.

Destiny drops out near an unknown star and planet and needs a month to readjust its course around the star. A team goes to the planet to collect food, water and supplies but when its time to leave a number of them decide they want to remain behind.

Rush creates a program to be able to use the neural interface chair and finds himself in his own past as he tries to decipher Destiny's master code. A team goes offworld to explore some ruins but become trapped in some underground tunnels.

Scott, Eli and Chloe escape the tunnels but Greer is left behind. They begin making their way to other planets to try to catch up to Destiny as teams go back to try to find them. Rush discovers that their stop is the final one before Destiny leaves the galaxy.

As Destiny is leaving the galaxy, they discover they don't have the power to get to the next one meaning they will all die in space. A hyperdrive expert is brought aboard to help them increase efficiency as someone sabotages the engines and strands them in the void.

Those on Destiny begin halluciating strange things - seeing other people on the ship, or finding themselves trapped in small spaces. Greer become affected and takes hostages and they discover a tick-like creature has come back through the Stargate.

Rush experiences memories from Telford and believes he is a spy for the Lucian Alliance. He goes to Earth in Telford's body to try to find proof but is captured by the Lucian Alliance who force him to work on their own plan to dial into Destiny.

The Lucian Alliance dial into Destiny and take over part of the ship, capturing several personnel and threatening to kill those they captured. Eli and Chloe end up on the other end of the ship in their escape, with Chloe being shot as they fled.

Destiny is stuck in range of a binary pulsar which drains the shields when it ejects radiation and will kill everyone aboard. A deal is made to give up control of the ship as part of the plan to fix the shields so Destiny can jump away.
